Why are your workflow configurations going to be deleted? Are you currently using a Test site? I asked a colleague that trains on site configurations and he had never heard of this before. If you are currently using a test entity, all those configuration options should migrate over to your production (go live) site.
I would double-check with your SAP Concur Implementation person to see if this is really the case or to get a better explanation of what will be happening for go live.
